The lights flashing together normally indicate that it thinks the battery on the remote needs replacing, but it normally doesn't stop the car from starting. I'd start with a resync but failing that it could be a problem with the alarm itself.

Hi,
As jberks says replace the fob batteries in the first instance as though the remote may operate the locking it might not be operating the immobiliser. Do the red & green LEDs work in the door handle as well as the rear view mirror? As blown LEDs can cause erractic immobiliser behaviour.
