You need to carry out the basic checks first.

Are the plug leads and coils correctly fitted to the right cylinder.
Is the cam timing correct etc.

Are all the vacuum conections correct on the inlet manifold?

I would double check the valve timing to see if it is too far retarded.

The engine surging is always air leaks, at the end of the day it must be something not put back correctly, and hard for us to diagnose

i will double check the vacuum hoses but 99% sure they were all put back coorrectly, I have also pulled the connectors off the injectors in turn and found the engine still runs with cylinder 2 and 3 disconnected so seems that its only running on two cylinders could it be the ignition module on the camshaft cover as there are two, one supplies cylinders 1 and 4 and the other supplies 2 and 3. Thats looking from front to the back of the engine?

Swap the coils over and see it switch,s the fault from 2-3 to 1-4.

Your fault is somewhere on the 2-3 ignition circuit. A Coil, lead, plug or plug cap must be at fault. Re-check make sure you have not accidently adjusted the plug gap.
