I have recently noticed that depressing the lock button on key doesn't close the windows and sunroof, the only thing I can think of is a recent change of battery that might of affected the setting?

Do you mean change of battery in car or the remote?

I’m sure you are aware but you have to be really close to the car To close windows remotely.

Have you tried both keys? When I got my ML the other year, total closure/opening would work with one key but not the other.
Does the auto open/close work? Windows need resetting after a main car battery is removed/replaced.

As above, try resetting the windows.
Turn ignition on but no need to start the car. Hold each window button down in turn to lower the window fully, then raise it and hold the button down for 5 seconds to reset them. You may need to open and close the sunroof in the same way.

Try closing an open window with the remote afterwards.

as AMGeed says

whenever you disconnect the battery on ANY brand of car its quite normal to need to reset the anti trap feature by doing above, and do the sunroof
