Indicators Problems

I have been having problem with what I thought was the battery. I was told it is the battery, not realizing the car has two battery's.
Problems
CD going blank whilst driving comes back on after a second or two.
Air conditioner doing the same.
Gear stuck in first, everything is fine then bam

Gave main battery a charge things were still the same. Had to call AA as one day went shopping car would not start at all. They fitted new main battery. Problems still persisted so charged Aux battery.
Thinking that was the problem solved, we out yesterday only to find my indicators not working at first then they started working in a slow way. When i turn them on its like it takes a moment then yawns into working and then the clicks are very very slow. I needed a change in underwear. I have looked on line and asked but there is no information, plenty on if the indicator is flashing fast.
I have not had much luck on here still waiting for anyone to reply my last post. I know nothing about cars but am a fast learner once I am pointed in a direction. I have reset everything but still having problems with gears. keeps jumping into first gear with no warning. Will not drive it I can not trust it.
Things i think it might be.

Water in the electrical system
blown/half worn out fuse
That's all I have.
Has anyone got any suggestion's

Are you thinking of this because you have had a lot of rain ? If you have, then open the bonnet and check near the windcsreen area for pools of water?
Please put up a picture of that area, a bird's eye view. Thanks.

Check the state of the fuse box itself. Could well be corroded and letting in loads of wet.....
